1. When his mother dies. John had known she was sick, but his father sent him and Dave back to boarding school anyway. The tears were for the fact he didn't get to say goodbye.
2. When Nancy miscarries. Though they both try to tell themselves – and each other – otherwise, they only got married because of Nancy's pregnancy. John's tears are both for the child they lost and for the fact that he knows they won't try again.
3. When they lose Elizabeth. As acting leader of Atlantis, he needs to stay strong for the rest of the city. However, in the privacy of his quarters, he lets himself grieve.
4. When his father dies. They'd had their differences ever since John was old enough to have his own opinion. He just wishes that the last words to his father so many years before hadn't been hateful ones.
5. The first time he holds his son in his arms. This time, they're happy tears.

I like John mourning privately for Elizabeth--I can see that happening.
And he gets a happy ending! Yay!
